And is recommended to do this:
If you plan on making many changes to a game, such as for a mod, it is recommended to create a GNTool Workspace. A workspace contains the files from an ISO, including uncompressed files. Hit Create Workspace in the main GNTool menu to create a new workspace.

I actually found them last night they are located in the msg folder using a different encoding type instead of Shift-JIS like in main.dol and the quest mib files. They are in the .dat files in the msg folder using UTF-8 encoding.

Maybe they are in "stage" folder

i dont know more about these programs...
That is all of the folders in the fpk except for wiisoftwarekeyboardsound.brsar which is causing issues with repacking the fpk.
